Easy paleo lemon chia seed muffins! Made with a coconut and tapioca flour blend, eggs, chia seeds, pure maple syrup, and lots of lemon. Fluffy and full of flavor.
If you’ve been following along for a while, you know I’m not much of a baker. But every now and then I get in the mood and lately, because I always crave lemon this time of year (proof!), these muffins have been on my mind. I created this recipe back in my paleo days (yes, I’ve tried every diet out there ;)) and even though they’re not exactly like a traditional muffin in terms of texture, I really like them. They’re fluffy, lemony, with a little crunch from the chia seeds, a little sweet (but not too sweet), and filled with protein and fiber (aka the perfect light breakfast or snack).
Lemon Chia Seed Muffin Ingredients
These lemon chia seed muffins are made with coconut flour and tapioca flour. Coconut flour is made from the meat of dried coconut and is high in protein, high in fiber, and gluten-free. Because coconut flour is super absorbent, it cannot be substituted for another type of flour in this recipe (fair warning!).
To make the muffins lightly sweetened, I used pure maple syrup but any liquid sweetener of choice (honey or agave syrup) should work.
This recipe calls for four eggs which may seem like a lot, but they’re really necessary to ensure the muffins aren’t too dry from the coconut flour. Plus, they add quality protein and healthy fat especially when you opt for pasture-raised!
Chia seeds are high in fiber and antioxidants and give the muffins a nice little crunch and that lemon poppy seed vibe (without the poppyseeds ;)).
I like to serve these muffins with butter (my favorite brands here!) or nut butter and jam. Enjoy!

Ingredients
- 1/3 cup coconut flour
- 1/4 cup tapioca flour
- 1/2 teaspoon baking soda
- 1 teaspoon baking powder
- 1/2 teaspoon salt
- 2 tablespoons chia seeds
- 4 eggs
- 1/3 cup maple syrup
- 1/4 cup coconut oil, melted
- 1/2 teaspoon vanilla extract
- 2 tablespoons lemon zest
- 3 tablespoons fresh lemon juice
Instructions
- Preheat the oven to 350 degrees F and line a muffin tin with 6 muffin cup liners or lightly oil a non-stick muffin tin.
- Mix the coconut flour, tapioca flour, baking soda, baking powder, salt, and chia seeds together in a medium bowl.
- In a separate large bowl, add the eggs and beat with a hand mixer until well blended, about 1 minute.
- To the bowl with the eggs, add the maple syrup, melted coconut oil, vanilla extract, lemon juice, and lemon zest and beat again until combined.
- Add dry ingredients to the egg mixture and mix until well combined, being careful not to over mix. Allow to sit for a few minutes and gently stir again.
- Divide the batter evenly between the six muffin cups and bake for 20-25 minutes until the tops are just golden. Allow to fully cool in the pan before removing.
- Optional: serve with grass-fed butter, nut butter, and/or jam!
Notes
Coconut flour is a very unique flour and cannot be substituted with another flour in this recipe.

Can you use all coconut flour? Or what sub do you recommend for tapioca flour?

Hi Laura – I’ve used all coconut flour before and they came out a little denser, but I still liked them. I used 1/2 cup of coconut flour (instead of the 1/3 cup coconut flour + 1/4 cup tapioca) and added a tablespoon of maple syrup because coconut flour needs a bit more liquid. I’ve never tried a tapioca substitute in this recipe but I’ve read that arrowroot can be a good sub! Enjoy!
